My strategy:
1. Collect all of the Riddler trophies I can. I do my best, but I always seem to forget about 5 each time I play. I collect the trophies located outside, the one in Krank Toys, the first 2 in the sewer, and the one in the back of the Steel Mill.
2. I destroy the TITAN containers located near the Museum and in the back of the Steel Mill.
3. I destroy the first 3 Joker teeth in the sewer.
4. I do as many of the physical challenges as practical. I believe there are 17-18 you are capable of doing (some, though available, you have to wait until later on to do [vantage point take down, counter enemy object, destroy explodable canister before thrown, etc.]). I try to get the 5 variation and x20, but I accept that I can't always do them immediately. The 5 variation, I just don't know what is considered a variation, so I always get that one by chance. The x20 I usually get when I'm fighting in the Gladiator Pit in the Museum.
The fruits of these efforts gives me an initial start of x8 upgrades. Not really one for strategy, I blow them all on getting Batman's heath to full. Just recentely, I've tried a different tactic of getting the x5 combo and the multi-batarang takedown, but nothing structured outside of that.
The only extra thing I do is, when I get close to going to the GCPD for the first time, I save up x2 upgrades for when I get the municiple codes so I can get the full upgrades for the cryptographic sequencer. I also get the line launcher tightrope the moment it becomes available because I'm in the subway station when that happens and the Riddler trophy room with the electric floor and 3 trophies is nearby. My main goal is to collect all the trophies and complete all the physical challenges before I ever start doing the Riddler hostage rooms. I go to the church to get things started, but I immediately go from there to solving as many of the riddles as possible. To better state: my main goal is to get 440/440 before I save my first Riddler hostage. (This is doable if you leave "BANG! BANG! Order in the court!" for last.)
5. I start the Cold Call Killer side mission and blow through it as quickly as I can. I leave the Bane side mission for later, when I've destroyed the first 5 containers so I can get the fullest conversation between Batman and Bane. (It's not possible to destroy all 6 before meeting Bane; the container by the Steel Mill will be missing until you start the side mission.)
6. I complete all side missions as quickly as possible (except for the Riddler one, of course). Every time I go outside, I go out of my way to find ringing phones, political prisoners, and Identity Thief victims (when started).
By the time I've reached the end of the game, I have 438/440 (the "BANG! BANG!" riddle and the trophy in the subway requiring Tyger encryption), all upgrades, and 2-3 side missions to go. "Shot in the Dark" and "Acts of Violence" are truly random when you get to do it, so sometimes I get to finish them before the game, sometimes not. From here I collect the remaining Riddler stuff, do the Ridder side mission in full, and complete all others as the game will allow.
