I'm having the same exact issue. I scanned the helicopter, saw Batman extract the MCP, and have a conversation with Oracle. I took out the two snipers guarding the entrance to Wonder Tower. Then, when I tried to hack the TYGER security panel, it says I need the MCP. If I try to go and scan more helicopters, nothing happens.
Thinking I needed to do other things before getting in, I completed Bane's side mission (which means I cannot go back to a save point before I got the MCP). Though this is a great game, I too do not want to have to replay another 10 hours to get back to where I am.
If there is a patch or cheat code to get through the entrance, can someone please direct us there?

Alright, this may be hard, but it's the only solution I can think of. You guys may need to mod your game saves or just download one to replace it with your own.

I figured out how to get around the problem!
First of all, I updated the drivers to my graphics card. I'm not actually sure if that did the trick because I did a few other things, but I'm just listing everything I did.
I did not buy my game from Steam; I bought it off Amazon. Whenever I initially logged into the game, something for Games for Windows Live would pop up. Not seeing any need to create a "log-in" and "profile", I skipped the process creating a username called "Batman" (I know, not very original). After being very frustrated with this Master Control Program issue for a while, I realized that other people had this mistake, and there must have been some kind of patch released to repair it (I found out Steam released theirs a while ago). Being that I bought my game from Amazon, the only way I would get the patch was if I created a valid username and profile through Games for Windows Live. I created a profile online, and the next time I turned on Arkham City, I chose the new login name instead of "Batman."
I immediately noticed a change. Arkham City had to restart in an attempt to download an update, and when the game opened up again, I now had two different logins ("Batman", and the one I setup properly through Games for Windows Live). When I chose the new account, I noticed my game was no longer saved. When I went back and logged in as "Batman", not only was my game was still there, but I was now able to hack through the TYGER gate despite having done other things since I scanned the helicopter and got the MCP. When I finish the game, I'll eventually delete the "Batman" profile to avoid future problems.
Summary:
1) Update graphics card.
2) Create a login account through Games for Windows Live.
3) Startup Arkham City and log in under the new login.
4) Have the game shut and update.
5) When game starts again, try to play the game under whatever login account you had been using previously.
