Try clearing your cache and restarting the game. The HQR icon doesn't replace the Story So Far icon by the way, it adds an icon next to the Catwoman missions.

So you're suggesting I delete all of my progress? I'm not sure if I wanna risk doing that especially if it still doesn't work! I tried starting a new game but again it doesn't work :S. Sure ok it comes up next to cat woman's missions. Is there anything else you could suggest?

I tried to search for this but couldn't, forgive me if I missed it.
I have the Steam version of Batman AC (PC obviously)

So, Microsoft and GFWL screwed me over AGAIN, to make a LONG story short, the account connected to it is registered as in a different region than the one I live. I tried contacting M$ about it 6 or 7 times now and their reply was sth in the lines of "tough luck, make a new account for your new purchases and use the old one for the ones you already have".

Now I have two options: Buy the HQ DLC through Steam (thank you Valve) or just buy the GOTY and register it to the new account.

My question is, chances are I won't be able to carry my achievements over to the new account, however, will I be able to have my save games carry over?

We are talking about carrying over saves of the original game created on an online GFWL account to the GOTY edition using a DIFFERENT GFWL online account.

If it makes any difference the original game is installed and fully functioning right now in my PC, including the GFWL software. I am perfectly fine with solutions more technical in nature (including but not limited to registry/config file edits).

Right now is the ideal time as Steam has a 75% off and the difference between buying the DLC or a new GOTY copy are really minimal.

So, please as time is of the essence could I have an answer?
